...Or does playing MK2 through MAME seem just a tad slower than it does when playing it on MAT2 for PS2?
I mean, I only picked up on that after playing MK2 on MAT2 for the first time in AGES today.

Yup. It might be your pc like Vain said.
I'm running an Intel Pentium 4 - 3.4ghz with 3gb of ram and a 256mb video card with combine memory and clock speed of 500mb/500mhz/16 pixel pipelines. (not the fastest of video cards, but it worked fine with mame)
I pretty much never experienced any type of slowdown whatsoever. Especially any game that i once ran on mame which was only MK 2 and UMK3.
I dont have those anymore since I reformatted my system and own the PS2 version of the games anyways. (i also didnt want to get in trouble by having games i wasnt supposed to since i didnt own either coin op machines) I dont think that by owning the PS2 versions would help with the copyright laws.
TMK has the actual machine so he can actually have that game installed on his pc without any trouble.
And personally, from past experience, Im not sure we should really be talking about Mame emus and game roms here bro. lol. 
Try getting a faster and stronger video card if you dont have one. A 128mb minimum to experience better resolutions.
A speedy processor is also good. 3.0 ghz works nicely and atleast 1gb of ram.

Seriously though, if you are going to invest in a new computer, get a true dual-core machine with an SLI mobo.

My single-core laptop suits me fine, though in the last couple days it seems to be acting a bit slower than usual. In any case, I bought this laptop because I needed something tiny and with good stats, and this was the smallest laptop they had (last model too):
