I think Smoke's is the most hilarious of endings:

All hail the sentient grey mass. 
I think Scorpion's ending would be worthy of canon, considering how long he's been alone, it would be interesting now with his clan revived and wife and son restored. Plus he has a new quest - saving his son from that damn pedophile Quan Chi. 
Being serious now - Rain's ending would also be perfect for canon, as it could cause a war between Edenia (not merged with or run by Outworld) and Earthrealm, and it could make for a new tournament - defeating Rain would free Edenia from his reign.
Reptile's, as cool as it was, likely won't be a canon one (since he's more of an underling background character in comparison to most) but I think it's worthy of canon. His race has always been more in the shadows of the MK mythology, and it would be cool to see his species have a bigger role in the future MK games. However, I think once we see what Khameleon's ending is like when MK -AR is released on the Wii, it will be even more interesting.
