Im really puzzeled by this. His card in Deception says he's "Neutral," but he's also the Elder God's Champion, and he's pictured with the villians in the Armageddon intro. Somebody help my brain damage subside, please.

well his considered evil(cause of his plot), but he doesn't really work for them, i suppose
and his everyone's favorite, and the bad guy never wins

He's officially neutral.
I'm assuming that the MK team put him with the evil characters because he is more evil than good if you think about it. Other neutral characters like Nitara, Darrius, and Dairou can fall in one side too if they have to.
And as much as I hate to say it, Scorpion was the Elder Gods' Champion because they promised the ressurection of his clan. This proves that he wasn't the Champion to be good, he was doing it rather for his own needs.

Well yeah.
Scorpion's entire story is based on his revenge on the murderers of his clan, wife, and child.
Everything he does is to help him on that. He never gave a crap about anything else.

He didn't kill Quan Chi, he only pulled Quan Chi with him to the Netherealm.
Here, Scorpion kicked Quan's ass on a daily basis because you can't die in Hell. Years later, Quan Chi discovers the secrets of Onaga's army and escapes Hell and makes the Deadly Alliance with Tsung. and the rest is history.

Scorpion was human at one point.
He was then known as Hanzo Hasashi. He had a clan (the Shirai Ryu) and family.
The Elder Sub-Zero (who is part of the rival clan - the Lin Kuei) was hired by Quan Chi to find an amulet (which comes into play MK:Deadly Alliance) and Scorpion was also hired in case The Elder Sub-Zero didn't do the job. Since they are both from rival clans, The Elder Sub-Zero killed Scorpion on his quest when they finally ran into each other. Quan Chi had Scorpion's clan and family killed during this in exchage for The Elder Sub-Zero's services.
So now Scorpion is back, dead, and pissed off.
He killed The Elder Sub-Zero, who came back as Noob Saibot (and is evil). The Sub-Zero that we know now is Noob Saibot's younger brother (and is good).

Scorpion's soul would fall into the pits of the Netherealm itself; there he had to choose whether to remain in the bowels of Hell for the rest of the eternity, or to return to the world of the living as a spectre, but losing any memory from his past and his family. Obsessed with revenge, he became a ninja spectre
When Scorpion died, he ended up in Hell (more proof that he's evil) and in Hell, he had to choose to either stay there forever or come back as a spectre (though memries). Scorpion chose the latter, only fueled by getting revenge for his own death.
He killed the Elder Sub-Zero (who becomes Noob Saibot) in MK1.
Through the years he found out about his family and clan.
At the time of MK4, Scorpion sided with Quan Chi, in exchange of new life and the chance to face the Younger Sub-Zero. He believed that this Sub-Zero was also involved in the murders. When Sub-Zero was almost fatally defeated, Quan Chi emerged and revealed that it was he that arranged everything. Quan Chi then turned on Scorpion and attempted to send Scorpion to the Netherealm, but Scorpion dragged Quan Chi with him. Then MKDA begins =)
