Yes, there is a very broad explanation: the realms have become very unstable. and the nexus that connects them all goes haywire. That's about it.

Merging of Realms is not an uncommon thing in comic books there are hundreds of alternat-verses (e.g. in DC there is JLA World, JSA World, 1871 World etc).

Boon has mentioned in a lot of interviews that the story of the game will be written by Jimmy Palmiotti and Justin Gray, who are comic book writers. They did it so the DC storyline and characters from DC would feel legitimate and real. Sounds promising.

i would like to see a cinimatic trailer next explaining the story side to it, i think the story for the realms will be about as good as they can get for a cross over

I'd like a comic book to come out before hand. Seems like a good idea to do the prolouge as a comic and the actual story as a video game. Would be like a proper cross-over.

You can expect the storyline to be strict to DC, but open for MK. Unfortunately DC comic characters are free to be used on any plane and still readily explained, as they always have been, though Mortal Kombat has a tendency to harshly contradict itself when it is distant from the typical plot. You can expect if only popular characters are used, then this game's storyline, like the general storyline for Shaolin Monks or the multitude of the characters' endings, will be omitted from the far stricter general plot of Mortal Kombat altogether. Be assured that any future release for Mortal Kombat will tail Armageddon, there were certainly enough cliff hangers.
As a counter argument, the 'removal of many insignificant characters' due to the ending of Armageddon may comfortably fit a storyline requiring only certain (far more popular, or 'recognizable') characters. Think of how ridiculous it would be to see Batman or Superman's name in Sub-Zero's biography in a later release. Vogel would laugh and piss on the idea. And you can be assured this is a one time thing (with DC anyway).
Expect the story to be decent, and expect some cheesy lines (it's DC after all), but don't expect the world of Mortal Kombat to fall to this commercial bull shit. The original story will conquer again.
