Cage and Reptile are my all time favourites. I got pissed off alot because of Cage not being in all the games and the changing of clothes of Reptile. Oh, and how everyone kept on owning Reptile in all the games (like Shinnok).

ALL TIME FAV: Quan Chi, the guy who can whoop anyone with just one flying skull.
Other evil folks include: Mileena, Baraka, Tanya, Mavado
Good folks include: Sonya, Jade, Sindel, Bo' Rai Cho, Kung Lao
I think Goro would do much better as a good guy, especially since Kitana is one of his closest friends.
