IMO the best fighters to use in Trilogy are Noob Saibot, Rain and Reptile. They're the fastest.

The best fighters on Trilogy is Scorpion, Both Smokes, MK2 Jax, MK2 Kung Lao, and Johnny Cage. They have combos that I have figured out myself that will kill a human opponent. Doesn't work against the computer though. I have the PC version so if you wonder how can i be someone from MK2, then i just answered your question. The best boss is Kintaro.

How can a combo work on a person but not on the computer?

Yeah don't you love inaccurate information circulating, albeit to a small chunk of MK fans, for almost 2 years?
I have written up a faq for combos, and juggles for everyone in MKT except the bosses, and FYI, Shao Kahn is the best boss, not Kintaro.
If anyone wants to check it out, go here, it's extremely helpful.

As far as finding "The best character to play as" why don't decide that for yourself rather than following what everyone else suggests. I could suggest about 3/4 of the characters to you that would be worth learning because there's only a handful of bad ones.
Everything anyone could every really want to know in terms of combos and juggles is there, all done by me.

Different characters are useful against indvidual opponents for example Noob Saibot could make Shao Kahn cry instead of making him laugh. Scorpion's spear attack does not get reflected by Motaro, Jade can walk through missiles ( or any other fireball or long distance moves ) by using a move and ... so on.

I'm not sure what any of that has to do with the price of tea in China,  but I do know that even though Noob is broken, Shao Kahn is far superior to him in high level play. Also, the bosses only take chip damage if normal damage is on. Anyone who is fool enough to use a boss without their respective damage and properties deserves to lose. And bosses can block after the first hit of a combo, and attack while blocking, Shao Kahn is thee best, but I don't play with bosses because playing with bosses is stupid.
