I've always thought the Lin Kuei weren't thinking clearly when they decided to automate their warriors. After all, a true warrior should only have to rely upon themselves and their own strengths to overcome the obstacles that life throws in their way. To sacrifice your thoughts, free will, identity, dignity, and warriors' honor for what essentially boils down to body armor and weaponry wreaks of cowardice of the highest order.
The only way the Lin Kuei could rationalize doing this is if they somehow knew of Kahn's impending invasion in advance and thus sought to insure that at least the mission of their clan would continue forth even if their souls were taken by the emperor of Outworld.
However, the cyborgs' primary objective was to hunt down and kill Sub-Zero for defecting. In their endings, the cyborgs seemed to only attack Shao Kahn and his army after being attacked themselves by the Outworld warriors. If the Lin Kuei did have advance knowledge of Shao Khan's invasion, then the cyborgs' primary objective should've been to destroy the emperor.
I find it fitting though, that the leaders of the Lin Kuei that ordered for the automation of their warriors have since been impeached and most likely killed for their transgressions.
Better still is that both Cyrax and Smoke came to reclaim their identities and have gone so far as to purge themselves of the technological enhancements that the Lin Kuei forced upon them. In this respect they are no longer mindless drones wandering the planet, but fully developed characters. So yeah, now that Cyrax actually has a personality, I'm looking forward to seeing him back.
As for Sektor...
He's always been my favorite of the three cyborgs. He is unquestionably more vicious than his counterparts and less prone to identity crisis'. He is not the clutz that Cyrax, who wandered aimlessly until he got trapped in the desert, is. In fact, now that Smoke and Cyrax have both essentially reclaimed their lives, Sektor is a one of a kind and I would like to see him return far more than Cyrax or Smoke.
If they did bring Sektor back, he should appear battle hardened. There should be several scratches and chips in his armor, perhaps some charred black areas, and maybe even some modifications that the cyborg has had to make to himself in order to continue functioning.
Furthermore, with Sub-Zero now the master of the Lin Kuei, would Sektor now serve him? Or would his single-minded programming set him on a path that would lead to the ultimate destruction of either he or Sub-Zero?

Smoke is my favourite of the three cyborgs, then Cyrax, THEN Sektor!
I don't really know that much about him, so that's why he's my third favourite cyborg! I still like playing as him though in the games, and I hope he makes an appearance in the next MK movie! _________________

I believe that Shinnok helped the Lin Kuei along, using Quan Chi as his negotiator. From what we've seen, the Lin Kuei do have a working relationship with Quan Chi. Whether or not they realize that he's working for Shinnok is beside the point.
We do know that Shinnok converted the Netherealm into a highly industrialized society and therefore he had access to the kind of technology the Lin Kuei would require to fully automate their ninjas.
Furthermore, the Lin Kuei grandmaster that we saw seemed to have no qualms whatsoever about dealing with Quan Chi. In fact, it seemed at most times that he favored Quan Chi's input over Sub-Zero's. Then, with the sudden death or disappearance (take your pick) of that Sub-Zero in the first Mortal Kombat tournament, Quan Chi would have no one to oppose him amongst the Lin Kuei. No one openly criticize and voice their suspicions about the sorceror.
And then, with Noob Saibot spying on Shao Kahn for Shinnok, the fallen Elder God would most definitely have information regarding the invasion prior to the attack.
So Shinnok sends Quan Chi to convince the Lin Kuei that they need to begin automating their ninjas. Perhaps Quan Chi goes so far as to tell them the specifics of the attack and that Kahn will steal all their souls.
As to what purpose Shinnok intends for the cyborgs remains completely concealed. Perhaps he just wanted someone on the planet that could nuke the emperor. After all, Shinnok loved Earth and wanted his own realm to resemble it as closely as possible. Maybe he was just trying to preserve the way Earth looked, knowing that Shao Kahn would turn it into a decrepit wasteland. Who knows?
But that's my theory and I think it works fairly well.

Reppy_reps,i absolutely love your theory about the whole automation story.Shinnok could indeed be behind the automation process, since there were cyborgs in Hell as seen in MKM Sub-Zero(the robot with the huge saw and so on).
I think Smoke will never return.Cyrax's story in MK Gold was a mix of Smoke's story and his own.Like Smoke,he remembered who he was.Like Smoke,he wanted to become human again. They even gave Cyrax the world destruction fatality!Maybe the MK team thought Smoke wasn't original enough? But its just what i think.I could be wrong.
What i like about the cyborgs is that they are suicidal fighters.Cyrax has the self-destruct,Smoke the world destruction(given to Cyrax in MK Gold).Sektor destroy himself in his MK3 ending to defeat Outworld.

Yes making theories are fun.But i hate theories such as Reiko=Shao Kahn or Li Mei=Mileena. Why can't Reiko and Li Mei be their own characters? At TRMK someone said Li Mei should be Liu Kang with sex change.LOL how dumb!Li Mei should just be herself!
Now back to Cyrax,i hope he won't have a sword as his weapon. There's too many swords already!I also hope he has a new suicidal finisher.Suicidal fatalities rules!
