This is what I think of it ...
First of all, Shao Kahn isn't dead. He was severly wounded, but not dead.
In the egg that Reptile found, was the Dragon King.
Reptile released him and now Reptile is his right hand.
The Dragon King neads an army so he asks Reptile to resemble an army.
The Oni of the Netherealm will do fine.
Moloch and Drahmin, who has now the powers of Quan Chi (look MK5), will lead the armies as they conquer Outworld.
Shao Kahn locked the Dragon King away thousends of years ago so he wants revenge.
Kahn escapes but Outworld is fallen in the hands of the DK.
Now that he has this powerfull army he wants more ...
So he sents his armies to Shokan, Edenia and ... Earth.

Well, I don't like the fact of merging characters.
So Drahmin could get Quan Chi's powers.
Quan Chi is still alive but not as powerful as before ...

Keep Shoa Khan dead. And you should know that the egg shot somthing ibto Reptile that changed him and turned him into the dragon King. I think that Drahmin just got his flesh and mortality restore so hes a human now .
The main plot of MK 6 will be basicly trying to stop the dragon King. Sindel has returned and took her husbands place has emporer. and its not evil anymore. So of the so now we have both the earth realm warriors and sindels forces plus kitanas forces fiting agast the Dragon King and his followers, Whom want to rule all realms. Also Li Mei died and her freind Sibhan comes to avenge her death. The Dragon King somons the elder demon Baphomet as well as some mambers of a powerfull ocult called the "Evil Masters". Shang T.Sungs Dead killed by Kenshi. Quan Chi sides With The Dragon King. Sonya is also dead, killd by Kano who also was killed by Quan Chi for being incompatant. Smoke join the newly formed Lin Kuei. Sektor who has jopined the Red Dragon For reson unknown comes lookig for Sub-Zero for a rematch. Hsu Hao is dead, Killed by Jax and is replased by a female red dragon member called Lucila. Kitans is acopanyed by a martial arts soress as well as a l;eather clad woman whom uses a eltro whip for a wepon named lash ans two Shokahn join them, A male (Nemisis) and a female (Lilith).

My character stories idea
Drahmin-Having become human again,Drahmin and Moloch plan to not only take over Outworld,but get revenge on the Elder Gods for banning them in the netherealm.Later,Quan also emerges from the chamber,but is all rotten and powerless.Drahmin and Moloch laugh at the sorcerer,then kill him.Drahmin has now Quan Chi's powers(i like Apophis's idea).
Stryker-Stryker learns of the demise of the Black Dragon clan.Stryker is one of the few who knew about the Red Dragon's existence.His father was a BD member.He now go on a rampage to slaughter the RD.He's looking forward to restart the Black Dragon,and replace Kano as the leader.
Li Mei-After being screwed,she was almost gone.That is,until Johnny and Kung lao entered the palace.Johnny saved Li Mei by shadow kicking Tsung.Kung Lao tell both Johnny and Li Mei to get out of the palace,while he's fighting the sorcerers.Kung Lao is defeated,and his soul is used to resurrect the last soldier of the Dragon King's army.Li Mei thanks Johnny for saving her.Although she is free to continue her normal life,Li Mei join Johnny in the battle against evil,as a way to thanks Johnny.
Johnny-his new movie floped horribly.Mokap laughed his ass off.Johnny,angry,rips Mokap's brain.Johnny,now realising Hollywood's audience is full of idiots who only care about special effects,decide to give up his life as an actor.He goes to Outworld to see the beautiful woman he saved,Li Mei.He learns of the Dragon King,and the threat he pose.
Baraka-After MK Gold,Baraka gave up all attempts at getting powers.He wanted to live a peaceful live with Mileena.He waited for her in the wastelands.But,he learned from a fellow mutant that mileena was killed by Kitana!Angry,Baraka swear to kill Kitana.He goes to the Edenian palace,slaughtering all guards in the way.
Mileena-Believed to be dead,she was apparently just left to die.As she goes to the wastelands,to find Baraka,she learns Baraka believed her to be dead,so he headed to Kitana's palace for revenge.Mileena doesn't hesitate to also goes to the palace.Just as Kitana and Baraka are about to fight,Mileena appears behind Kitana,and impale her in the back with her sais.Mileena pulls off both sais,and impale Kitana in the eyes,killing her.Kitana is dead!Now,Mileena and Baraka hug each others,and now plan to do what they always wanted:Take over outworld by killing all opposition.
Got more stories ideas,but i'm tired of typing.

Rain - After Sindel has become Queen of Edenia again she appointed Rain as her first General. He leads the armies of Edenia.
When it becomes clear that the Dragon King wants to attack Edenia, he has to go to the battlefield.

Sektor-The ancient Lin Kuei master and Sektor were the only people of the old LK clan who remained.The ancient LK master agreed to team up with the Red Dragon to take out the new Lin Kuei.Sektor's mission is to destroy Sub-Zero and all members of the new Lin Kuei.But at first,he was send to dispose of the traitor Cyrax.After a long battle with his yellow counterpart.Sektor emerged victorious after squishing Cyrax with his compactor.
Jade-After MK3,Jade became Queen Sindel's new body guard.During MK:DA,Jade was send to eliminate the Edenian traitor known as Tanya.After a successful mission,Jade came back to Edenia,only to see it being invaded by the Dragon King.She also learns of Kitana's demise at the hands of Mileena.Jade now hunts Mileena down.
Sindel-During a battle with the Dragon King,Raiden was destroyed.Fujin was also destroyed by the two vengeful Oni,Drahmin and Moloch.With the forces of good now fucked up,Sindel finds herself leading the good guys.
Nightwolf-During MK:DA,Nightwolf was chosen by Raiden to fight the sorcerers.After failing to defeat Tsung,Nightwolf was morphed into a werewolf by the sorcerers as a punishement.Nightwolf couldn't attack the sorcerers,because each time he would try,he would get a very painful headache,thanks to Tsung.Nightwolf is now trying to find a way to outsmart Tsung,and become human again.
Belokk-He is from a very rare race in Outworld.Belokk believed his race to be perfect,so much that he slaughtered many innocents from other races.Belokk was eventually killed by Goro,when he tried to exterminate the Shokan race.Belokk was banished to the 5th plane of the netherealm,where he became an Oni.After years of torture,Belokk fought back against the demons torturing him,and became the king of the 5th plane.All other Oni would be his slaves,his pets.He would torture damned souls for his pleasure.When two of his slaves,Drahmin and Moloch,escaped,Belokk was enraged at the two infidels.He would go to Outworld,where he'll kill them.
Belokk meets Blaze in the way,and ask him about the two Oni.Blaze doesn't know them,but he mentions the Dragon King.Belokk,interested,listen to the torched dude.After learning everything he wanted,Belokk throw a green projectile at Blaze,blowing him up.Belokk would travel Outworld,killing people in the way just for the heck of it.Belokk is once again planning genocide against every other species.

My ideas.
Plot.
The Dragon King will be the main villian, not as Reptile, but an all new character. After killing Shang Tsung, Quan Chi joins the Dragon King. Like Shao Kahn did in MK3, the Dragon King takes over Earth and Outworld, and takes Kitana hostage. MK6 will be set in both Earth and Outworld. Because of this, Raiden can't take part, but is there as a guide. Shang Tsung, Li Mei, Jax, Cyrax, Hsu Hao, Moloch and Mokap were killed in MKDA.
Characters.
Stryker- Due to no one respecting his efforts in MK3, he turns against the other heroes and joins Mavado in the Red Dragon. He could be a hidden traitor like Hsu Hao in MKDA. Stryker now wears a dark SWAT uniform with body armour.
Kai- After losing badly in MK4, Kai disappears to train more in his caperoia style, and learns Lui Kang's style too. He returns with Kung Lao, far more ruthless than before.
Kabal- Brought back to life by Nitara, in order to help her gain power for herself. He is now insane, and neutral rather than good. Since Mavado stole his swords, Kabal now has a chainsaw.
Jade- After Outworld is taken over, she comes back to help win it back and save Kitana. Jade will have a more unique outfit style than before, and keep her old weapon.

Good ideas Kabal!
Elder Demon Baphomet-the Elder Gods have existed since the beginning of life.But so did the Elder Demons.Baphomet represent everything that is evil.Murder,sadism,rape,genocide,carnage etc.Baphomet created the netherealm.He wanted to invade earth and outworld,but not because he wanted power.Quite frankly,he doesn't give a shit about power.He wants to see every life forms kill each others.But in order for it to happen,he must destroy all that is good.
When the fallen Elder God,Shinnok,revolted himself and took control of the netherealm,Baphomet lost some of his leadership.But he still had the 5th plane.But when Belokk also revolted himself,Baphomet lost everything.The destruction of Shinnok helped Baphomet take Hell back.He's now looking forward to destroy Drahmin,Moloch and Belokk,the three Oni who betrayed him.Once he's done,he'll finally be able to destroy all that is good.
Ending:Baphomet wins.He strips all life forms of their souls.Now,in both Outworld and Earth,life forms are killing,raping and eating each others.Baphomet laughs as he watch what he wanted to see for so long.Have a nice day.

Look at the back of the Pit II, with those two fighters poised to fight.
One of them resembles MK: DA fighter, Blaze.

That was Torch and the other guy was Hornbuckle i do not cosider them real charaters togh for they never where realy in a game. Just a bakground.
