hmmmmmm. Well one tip is. The easiest person to beat shao kahn in mk3 would be to use sheeva, and use the move where she jumps on him, i think it was down up or up down.

- Avoid using projectile attacks UNLESS you are sure of a direct hit.
- Duck when he does the Raising Shadow Knee attack and uppercut
- Don't find yourself holding Block in the corner... it's better 2 take a hit then 2 be totally screwed with Kahn bashing into your defence...
- Run and Combo when he Taunts
- Thank your lucky stars if you beat him

Wrong, it works with Motaro, but Kahn just punches you away when U hit him...

The way to beat Shao Kahn on MK3....
I find it completely easy to beat Shao Kahn by using Sub-Zero. I found out that you can freeze him over and over. He'll thorw out his ion ball but when your doing the freeze, you so low that it won't hit you and then you have a good uppercut at hand. Now in MKT, They stopped Sub from having that little help but in MK3 and UMK3 they have it.
Also, aviod getting hit with the shadow dash beauase that can really much end the fight nonetheless. With everyone else... after you score a knockdown hit, bust out with a projectile... he'll block it or take the damage.

Ah, finally a thread where I can give the tips. 
If you're having the MAME ROM (which you should, SNES version sucks), duck all the time. Shao Kahn will do his rising knee VERY often and you can simply uppercut him. AFTER you uppercutted him, quickly run up to him and unleash a Combo, it will most likely hit him.
Don't ever fire a projectile, he'll fire his one too and you'll take damage.
When in the corner....well....not many possibilities to get out  , but ducking, blocking and uppercutting after he did his shoulder charge sometimes helps.
Sometimes, Kahn will just stand there and do nuthin'. Now you can do whatever you want. 
When he laughs (taunts), run up to him and combo or uppercut him. You can do a Jump Kick too but it will do less damage than a good combo or an uppercut and you want LOTS OF DAMAGE!!!
When he walks up to you, use your sweep at its FULL RANGE.
All these tactics work for the basic MK3. No idea if they work in UMK3 or Trilogy as well.

Well, in UMK3, the cheapest and easiest character to beat the entire game with is Noob Saibot. I choose him, went on hardest difficulty, and Master 3 and I didn't even have to use a continue. I just constantly did the following:
Cloud projectile (which doesn't allow the enemy to do any attacks)
Run up and upper cut, run up and uppercut
Clour projectile
run up and upper cut, run up and uppercut
etc.etc.etc.
It was pretty funny. Since they can't attack back, I was able to keep running up and hitting them and they could do a thing about it.
It works on Kahn to! So even he's defenceless.

Motaro is pretty easy actually. Compared to some of the other sub-bosses. I just run up and do continual combo hits.

ya the noob aibot thing realy works and against motaro u can freeze him hella and uppercut but every now and then he will reflect it back at you

Just did that. wasn't as hard as I was expecting.
Just have to remember to do the disabler close so that he can't reflect it back at you.

I also use sheeva to beet shao khan, but also u have to be fast.. and don't get very close to him,, and try to avoid the light things that he send )) ..
