Hard decision. Shang Tsung is the old school MK villian who has always been around...but if I think about it more, I realise that I didn't like him that much in MK2 and 3. He was better as an evil old geezer, it was more like Chinese Mythology.
Quan Chi...I used to hate him, but things have...well...changed.  He's good at being evil, but he lacks the classic aspects of Shang Tsung, although he's just as badass as him.
I think, after all I'd still stick with Shang Tsung.

I voted Shang Tsung, but i'm not sure. Quan Chi did win over him in the intro of Deception. but i just like Shang Tsung better than Quan Chi

Quan Chi,He deafeted Shang Tsung in the intro of Mortal Kombat Deception.Did you ever notice that when Quan Chi and Shang Tsung fought Liu Kang and Raiden,Quan Chi would weaken their opponent and Shang Tsung would finish their opponent.They did that on Liu Kang and then Raiden.
