Is there a reason the programmers took him out, or did they just get a wild hair up their asses? Because this was the worst mistake in the series {other than MK:SF, of course  }
Also, was there ever an official explanation in the games to explain his absence?

They wanted to test the public, after not releasing a game with a lot of the favorites, they decide to make the update, most likely to get more money out of it, but also in a sense, like a beta test for a real game. MK3 probably should have just been born as UMK3.

I think the reason why Scorpion wasn't on MK3 because, they probably couldn't find another person to play him at that time.

They could have got anyone to play him. Even the Sub zero guy. He has to put on a mask anyways...

John Turk, the man who was video captured for Shang Tsung and Unmasked Sub-zero, is also the same man they video captured for the Male Ninjas so that is obviously not true.
Plain and simple truth is it's all about money. Arcades were still popular somewhat, but the trend was starting to die down even then. By releasing the upgrade with more characters and updated gameplay, especially an entire extra cast of fan service characters, it got more people to drop more quarters into machines, including fans who didn't play MK3 because there was no Scorpion.

Yeah, after I thought about it, that does make sense to me too. I always thought that the reason why Scorpion wasn't on MK3 was because, they couldn't find another person to play as Scorpion because, they fired the original one. I also thought they didn't think of John Turk as the new Scorpion until they made UMK3, but that's just my opinion though.

Yeah, they could have had anyone do it, even Richard Divizio or someone who is loyal to their motion capture. I don't think there needs to be a reason why he wasn't in MK3, just that he showed up later along with everyone else in UMK3. Their storyling to make up for Ermac was just "He was in hiding" throughout the first 3, then in Trilogy they made a good storyline for him, that he was a conglomeration of warriors killed by Kahn, and their combined power was too much for him. Looks like he's back in Deception, there's a red ninja.

My Theory 1 :
Scorpian was taken out of MK3 along with the other characters from UMK3 in very early stages of development. So They had plans of making a second edition of MK3 (UMK3) and took out good characters like Scorpian so the game will interest people to buy it. Making more money for Midway.
My Theory 2 :
Simply because of time. Maybe they never had the time to complete Scorpain or the other characters.
