Here's my thought on the whole storyline problem.
When creating your kombatant, you select from one of several pre-determined allegiances, like these:
* Member of the Outer World Investigation Agency
* Servant of the One Being
* Recruit for the Black Dragon
Then, you play your arcade mode or whatever, and your ending is one of several pre-defined FMVs (like Violator mentioned from THUG), based on your original allegiance. And it doesn't really matter what happens, since those endings could be considered non-canon anyway.
So, for instance, if you selected "Servant of the One Being", your final boss might be Raiden, and your FMV shows you uniting the Kamidogu. Or whatever. You get the idea.
If it helps, what if MKD had the exact same plot and everything, except instead of Shujinko, it had whatever character you made. All they would have to do is change where it says something like "I will kill you Shujinko!" to "I will kill you, fool!". And done. Because his plot is completely self-contained within the game.

my idea is that there must be new Lin kue Ninja that defiets Sub-zero and becomes new lin kue grand master:his name:ice lighiting(i coudn't figure out better name)His abilites:both raidens and sub-zeros abiletes(imean he can freeze and do raidens staff):his costume:white Ninja:
