Shang Tsung obviously poses as Raiden and the whole game is based on Tsung's "deception". This is way to alike to Deception's Konquest. >_<
Anyways.....which parts were actually Raiden?

 Raiden was Raiden before the battle at the Wu-Shi Academy between him & Tsung. He was also in the end and when Kahn blasted him & told him to follow him before the Tsung, Kintarno, Kahn fight.

Yeah, you only see the real him up to when Tsung defeats him at the portal and when Shao Kahn blows the crap out of him before you have to face the 3 bosses. Plus the final cinematic is him.
Jax mentions that Raiden has been helping him the whole time and therefore Tsung has been playing the Monks while the real one helps Jax find his way through outworld to help rescue Sonya. That's how I look at it. Hence why you find the real Raiden around where you help Jax fight Kano.

Ok, that's what I figured......
However, Shang Tsung was so convincing, I even thought he was the real Raiden!
