C'mon... most other fighting franchises have at least experimented with the idea. I think the Noob/Smoke thing was a successful test of the idea.
Seperate Noob and Smoke into their own characters, and institute tag matches, where tapping a button would swap characters.
Or perhaps, when selecting a character, you select which fighting style he will have, and doing a style change switches to the other character (ala Noob Smoke).
Just some food for thought.

If its like Marvel vs Capcom id be for it. When tagged the characters could each have some individual attack that involves their trademarks when re-entering.

I think there's way too much hatred between most characters to make a tag team work. I mean, come on. Jade and Tanya? Sub Zero and Noob? Scorpion and uh... everybody?
it'd never work.
