I think I have discovered Rains allegiance in this game. First of all, look at his weapons. He holds dual knifes. Now think to yourself, which warriors hold two blades? Off the top of my head, I can think of Kano, Hsu Hao, Kira, Mavado, Kabal, Quan Chi, Frost and Mileena. Most of these fighters are either on the evil side, or in Frost's case, turned against the good.
This was just a suspicion, but its been confirmed Rain is evil. Go to IGN and look up Mortal Kombat: Armageddon and play the movie clip. If you pay attention to the trailer, you will notice that the good versus the bad all charge at each other in a war. Look at Shao Khan's side, you will notice that Rain is running beside him AGAINST the good guys. Another shocking face amongst the crowd of villains is Scorpion, and to my surprise, Li Mei runs with the heroes. Go to IGN and look the movie up yourself, I found the link at kamidogu.com

I can't remember word for word, but I'm sure in Rain's bio in the Mortal Kombat Trilogy, he's working for Shao Kahn. But then I also remember something about Edenia, so maybe not.

When they showed the Kombatants' renders and Scorpion being in the middle I guess that he still is Neutral. And as for the war scene were both sides charge at each other, who knows they put Scorpion there because its time for a Scorpion vs Sub-Zero one last time before this ends. And besides I think he is neutral, and don't forget Scorpion didn't help Kahn back then in MK3 because he saw Sub-Zero, the young one of course, was one of the chosen ones to defend earth. And besides I think its dejavu seeing Scorpion in the bad guys' side in MKSM sure he escaped in the portal with them but in the gameplay they never mentioned that he worked for Kahn or Shang. Anyways we can't be certain if Scorpion is evil or not until we get the game in October. And don't forget Scorpion still has some business to finish with Quan Chi. And I pray that he gets his vengeance. And as for Rain I do not know, maybe he's an undercover agent for Sindel or that he turned against the Edenians like Tanya did.

Rain's allegiance belongs to Shao Kahn.
Proof:
In Mortal Kombat 3, he was initially fighting with Kahn. When Kitana informed him it was Kahn who killed his father, he supposedly switched sides. However, his loyalty came under question, and to prove himself, he embarked on a suicide mission to kill Kahn.
In Mortal Kombat Deception, in Konquest Mode, you can find Rain in the Edenian Realm still trying to have Edenia merge with Outworld. This point takes place well after MK3, and thus he is still with Shao Kahn.
I believe that in MK3, Kahn originally sent him to spy on the 'good guys'. His supposed suicide mission was his excuse to return to Shao Kahn with his report. Perhaps he was even happy that his father was killed, because now he has a high rank within the legions of the Outworld forces.

I just hope he is evil still. Having him be a good guy just doesnt fit him.

I guess he's still evil. In konquest mode in MKDA they showed him sneaking around in Edenia trying to find a hideout. And also in the Armageddon trailer he was showing running along side with other evils like Shao Kahn, Kintaro, Kobra, Kabal, etc.
