This is what I love about TMK, there's always room for me to extend me vast knowledge of MK out to you all.
Scorpion will not go to the heavens because in his former life, he was a member of a Japanese assasins clan. The Sharai Ryu were forged by Takeda, a former member of the Lin Kuei, and designed as a loosely-connected spy and assasination network. Scorpion likely had killed many people in his life prior to his encounter with Sub-Zero 5, which is why he went to hell after he was murdered.
Scorpion was reincarnated as a hell-swap spectre, and entered the Mortal Kombat tournament to avenge his own death. (MK1)
After successfully killing Sub-Zero 5 in the tournament, Scorpion returned to hell to live out the rest of his existence. However, he learned Sub-Zero has miraculously returned, so Scorpion again emerged from the depths of hell to kill his murderer. Here is his bio from MK2:

However, he learns this is not the same Sub-Zero who murdered him (the actual one became Noob Saibot after his death in MK1) and so he spares his life. (MK2)
Furthermore, despite sparing Sub-Zero and showing acts of mercy, Scorpion again returns to the depths of hell, only to escape during Shao Kahn's invasion of Earthrealm, and his attempt to steal the human souls from the Neatherealm (MK3). Proof is his UMK3 bio:

I'll skip the rest of his story and get up to him becoming 'Champion of the Elder Gods'. Now, the Elder Gods may have chosen Scorpion to be their defender and champion against Onaga, but we don't even know if it was Scorpion who defeated him. In fact, it is more likely Sindel's ending happened, since Reptile is alive as well as Onaga. Furthermore, Scorpion's current being was forged in hell, and thus it is unlikely he will be allowed into the Heavens, despite being the 'Champion of the Elder Gods'. What they may do in return for him is allow his soul to finally rest, instead of continuing to take form.

...I have to question your 'vast' knowledge...if Scorpion's soul is finally at rest...and his physical form is removed...where will he be? Every being must take form in Heaven or Hell as an afterlife if I'm thinking correctly...
...for all we know his spectre curse could be removed and he can retrieve his former body...able to reside on Earth again...just like a normal being...but we don't actually know...we can only make educated guesses...

Amphibious: Thanks for all the Shirai Ryu info. I´m not big Scorpion fan, therefore I didn´t know his complete pre-MK story (though I assumed he was also asassin). Anyway, this is the first time you haven´t tried to prove me wrong

His soul could remain in hell, just not in the physical form. For example, there are some in the Neatherealm that are only in an enery form, usually normal human souls. Other ones assume physical ones, such as Scorpion, Noob Saibot, etc. So, his soul could remain in hell, but he would no longer be forced to maintain a physical form. Or, he could be in limbo, floating around but unable to interact with the rest of the living, like a ghost perhaps.

 It's good to be back |{rave. I missed this place and discussing MK with you guys, but I was quite busy for the time I was gone and during that time this forum was fairly inactive, or at least it was when I left. It still is fairly sluggish but I'm sure the release of Armageddon will ensure it becomes flooded with new members and activity once again.

But you said his sould would be able to rest. Just because he is not taking a pohysical form, does not mean his soul is at peace. In fact, if he's in the Netherrealm, he's doing the exact opposite of resting....he's being tortured and damned for eternity.

Given the fact he enjoys tormenting Quan Chi there, and that his soul is already corrupt, I don't think he's getting tortured and such. The Neatherealm is similar to biblical hell, but it isn't identical. It's not like all the souls there or all being prodded and burned and tortured all the time. As seen in the Konquest mode of MKD, some souls wander around freely there, such as Scorpion. So for his soul to be looming around there (which it has been doing for so long that he's probably used to it) would hardly be torture. In fact, it would prevent him from being tortured in a physical form.

...I could see the Netherrealm to be far more like you read in the bible when Lucifer ruled...though I bet things changed for the quieter when Shinnok took control...
...still can't see a peaceful soul in Hell though...

Yeah, Lucifer ruled it until Shinnok was banished there, and eventually took over. After that things probably got a lot easier for dwellers in there, as Shinnok knows what it's like to be tormented. Like I said, Scorpion has been there for a long time, he's used to it by now. I think he likes being there, he can beat the crap out of Quan Chi to his cold-heart's content. Also, I said he could be a ghost and explore the realms as another possibility.
Edit (to avoid double-posting):
In MKDA, Scorpion's speak comes out from his hand. You can see this in any render of Scorpion throwing his spear. I just noticed this now some how.
