Actually It's not known if Shao Kahn will die, well, it's not known which characters will die, just wait for more information(Stryker maybe will die)

well yeah we know this over 2/3 of the mk fighters are gonna die!! reason? last mk game of the current gen and midway wants to introduce as much newness into mk as possible in there next gen game

Stryker will definatly die, I have no doubt in my mind about that. Characters who've only been in one or two games will be killed off for good I think. And even some of the fan favourites like Rain and Jade will probably die off... 
I don't really like this choice the MKTeam is making to kill off so many good characters. They're part of what makes the MK Universe. Maybe never having them playable anymore I can see but to completly get rid of them? I don't know, it just seems like a bad idea to me.

If Khan dies (I hope he dosent), I think that reiko might have something to do with it. Hell , Reiko might be Khans brother...or even his son (just thinking out loud). Anyway, now is the time to flesh out his storyline.

It was stated that his ending was a joke to throw people off. It was also revealed through MKD's Konquest mode that Reiko had a bad habit of stealing Shao Kahn's mask and wear it himself. One of your tasks is to tell Reiko to stop wearing Kahn's mask.
He doesn't look like he could be Kahn's brother, or even his son. It's been said he's a commander in Shao Kahn's armies, which is a more fitting role for him.
If Shao Kahn is to die in this, it'll probably take several or a dozen warriors to do it. Let's face it, he survived MK2 he survived MK3 (though he was badly weakened) and he was crafty enough to survive the Deadly Alliance (in the GameCube version of MKD, it is reveal that the Kahn killed by the Deadly Alliance was in fact a clone). It doesn't seem likely he'll be killed off by any one person.
I certainly hope he's kept around to rule Outworld with an iron fist. Unless Rain replaces him.

Shao-Kahn didnt die in MKDA if you have MKD for gamecube you will see that hes on there. And that was a clone he made because he was weak so he fled into hideing when the DA killed his clone!

I was well upset when we saw Khan die but then in MK-D the New guy Havok ressurecred Khan and I thought all is well. then as has been said a few times now NGC[U.S. only] Khan is still alive so maybe well have 2 Shao Khan's kicking and shouting and that would make one hell of a last boss, a team of Khan's laying some smakdown on ya bitch ass. 
but as seriusly killing Khan is Know easy task and it would take quite a few of the beloved to bring him down
