Perhaps this will help:
More importantly though, even if this didn't happen (which obviously isn't the case since he's in GC's game and they explain it) the MKTeam is bringing every character back, even Sheeva who was confirmed to have been killed in Kano's MKDA Konquest mode. So everyone will be back, whether they've been killed before or not.

I used to think Reiko was Kahn, and that Havik revived a clone instead of the real Shao Kahn, but I think it could go different. Reiko takes command of Outworld as Kahn after MK4 is over and everyone thinks Reiko is Kahn becuase of the helmet and clothes. Then in MKDA, Shang Tsung and Quan Chi end up killing Reiko diguised as Kahn while Kahn is still amiss. By the end of MKD, Havik revives who he thinks is to be Kahn, but it is actually Reiko. Probably in MKA, Havik and Reiko would become allies if what I said were to be true, but it's just a theory. I think it's a good theory and could give Reiko a bio in the game.

i realy doubt that was Reiko they killed on MKDA in Kahns MKD bio it clearly states he created the clone! and ive neaver heard of a clone Kahn in MK3

Not to sound mean, but your theory has no factual parts in it.
1. THer was no Kahn clone in MK3
2. Reiko doesnt take over command of Kahn's army. In MKD konquest they explain that Reiko just likes to wear Kahn's helmet when Kahn isnt around, which clears up the confusion of Reiko's MK4/gold ending.
3. The Kahn that Shang Stung and Quan Chi killed was a clone of Kahn, and not Kahn (Nor Reiko).
4. Haviks ending oviously isnt true due to Kahn being alive anyways.
5. I dont forsee Reiko allying with Havik.

I don't think havik will team up with reiko for any reason unless it was to cures some confution.
I did hope Havik's end ing was true having a clone Khan and the normal Khan around could be fun. but i don't expect any thing like that and Shao Khan in bad ass already

I didn't like the 'clone Kahn' thing, it seemed too cheesy. Its up there with cliffhanger conclusions like:
I wasn't dead, i was over.....there
It was a dream

An interesting theory, I never thought about it like that. But as others have pointed out this is not the case for several reasons.
It was a good thing that the MKTeam clerified the whole 'Reiko=Kahn" myth in MKD's Konquest mode, which basically put an end once and for all to people thinking he was Shao Kahn. Also, I doubt the Deadly Alliance would have mistaken Reiko wearing Kahn's mask for the real thing. For one, he's not tall enough, secondly, he's no where near the muscular build, etc.
It does however raise an interesing point, that Havik would have revived Kahn's clone should his ending of actually come true. Then there'd be...TWO Shao Kahns!  The ultimate tag-team.

2 kahns? I don't think so 
if the clone is that strong, why didn't he use it before
I think the clone is just a resemblance, but doesn't really have any powers

They used the Kahn/Clone angle (I so wanted to say that) before.
MK II. When you defeated Shao Kahn the Kahn had turned to stone. It turned out that this was a KahnClone. Reptile was promised a clone to start his race up again. Mileena was a clone.
