Well, Reptile (over the thousands of years of serving Shao Kahn) has murdered millions, committing genocide in most of the realms. While he may be 'following orders', he's still the one who did all the killing.
Another one could be Noob Saibot. He's completly tainted by evil now (as stated in MKD) and in his ending (which may not be true and probably isn't, but still shows what he WOULD have done) he murders his own brother. He also murdered Scorpion in "cold blood".
Overall most evil though, probably Quan Chi. He played Scorpion and Sub-Zero's clans against one another to obtain the Map of Elements. When Sub-Zero came out victorious, he murdered everyone involved with the Shirai Ryu clan, including Scorpion's wife and child. He once again tried to use Scorpion, only this time to stop the younger Sub-Zero (MK4). He turned his back on Shang Tsung after they achieved victory as the Deadly Alliance. He also killed Sareena when she showed feelings for Sub-Zero (MK Mythologies). He's just an evil guy all round.

yeah... you get the point. Shinnok is the most evil. He was an elder god. You seen what he did to Reptile!! THAT BASTARD!!! KILLED HIS OWN ALLY!!!!!!!! Thats cold man. Kahn did a similar thing to Rain in the movie, but the movie doesn't matter. Rain's still alive in the game.
Shoot, the movie was so unrealistic that Noob Saibot spawned from Ermac's body. That's low. Everyone with a brain stem knows that Noob Saibot is actually the original Sub-Zero. He's not an incarnation or Ermac!!
Back to the point, Shinnok's evil does beat that of Kahn's, but no one can ever beat Kahn's famous evil laughter. Kahn's evil laughter is the best ever. You just can't beat it, no matter what boss tries to.

i would say Kahn because he killed Onaga just to claim the throne and he neaver realy returns reptiles race lol lierlol and hes conquered may realms so for me it would have to be Kahn Muhahahahah

Excellent point, couldn't have put it better myself.
Ambition isn't evil, but it corrupts people's visions and allows them to do evil things to satisfy those very ambitions. The argument 'he was just following orders' or 'he just wanted his race back' doesn't justify the murder of millions of people, it just gives Reptile (in HIS mind) a reason to do it all.

I think Reptile isn't evil, he's just neutral, well, for me the most evil is Shang Tsung 'cause he's a damn rat, he needs souls but he never really gave all the souls to Shao, he always keep some for himself, at least Kahn forgive the lifes of his servants but I don't think Shang would do that and if he serves someone or have an alliance with another one(Quan Chi) he'll only accept it until he have the power to betray them, he's just a coward.

Not to sound so unoriginal, but I'll have to go with Shao Kahn. I mean, he is the icon for evil (aside from Shang Tsung) but even he exceeds Shang.
