Hmm... A theme song eh?
Immortal was pretty damn cool, even though it, like, suited Scorpion so damn well.
Lets see... a be all end all theme song...
I'd choose Godsmack's Stand Alone song if it wasn't already used by Prince of Persia: Warrior Within (and it suits it damn well BTW).
Hmm... I like that solo guitar song by... Arg, can't remember his name. The guy who shows up in the diner in the Punisher movie. The full song fills out the theme that everything dies, but time keeps moving around a "figure" (One Being) who can essentually wait everyone out. It's soft, but also creepy.
Other then that... i ain't sure what theme song would fit this game that isn't used in EVERY type of media.

...but I like the Countdown to Extinction idea...though Stand Alone is way over-used...
...maybe they could go with something classic like Fade to Black or Engel (which hopefully isn't considered a classic already)...but what do I know...I don't listen to most new shit that the young'nes would like...

I still think they should use the movie theme song. Maby do touch ups with the names they say "Kano, Liu Kang, Johnny Cage" etc.

I dont think Engel would fit. Armageddon that well. The song is about angels going to war against the humans (Or a simular concept) and I really dont see that fitting. Countdown to Extincion is a great choice, and I actually like it better then my idea of Bodies, though both songs would fit very well.
