Because at the end of MK:DA his body was taken over by the dragon king who name is Onaga. and in MK:D you have to figth Onaga, they couldent put him in because it would contradict the storyline.

Reptile is technically in Deception, his body is inhabited by the Dragon King - Onaga. He is the last level boss of Deception. You can also see MK1 style Reptile in Konquest mode in Outworld (look around in the living forest), as well as in the corner of the 2nd picture in Sindel's MKD ending. Reptile will be returning as a playable character in Mortal Kombat Armageddon in his Shaolin Monks uniform.

You can also find him the the Krypt and Dark Prison in both his MK2 and MK4 costumes, at times.
