It is part of there clans uniform. If they quit a clan, they could keep the mask, but be alowed to take it off. Then they would be marked for death. Anyway....I have to agree about it identity thing though. If not, its part of there uniform.

Ninjas where masks because they're are usually used for assination missions and do not wish for there identity to be found out. That or they just choose to cover their face due to religion, biliefs or have something to hide i.e. Reptile.

Their breath stink and they don't wanna off their victim that way. They wear the mask to make that last resort if they can't kill their victim any other way.  Seriously though, ninjas wear mask to conceal their identity as everyone else said before. If they assassinate without a mask then they can be easily witnessed.
